DTIC ADA372217: Cyclin D1, Anchorage-Independent Growth and Breast Cancer.Derangements in the cell cycle machinery contribute to uncontrolled cell growth and tumorigenesis. Regulators of GI progression including cyclin D1 and the cyclin-dependent kinase inhibitors p21 and p27 appear to be of particular importance in the pathogenesis of breast cancer. Our data show that the overexpression of cyclin D1 leads to a compensatory increase in the cdk inhibitor p21, and suggest that this increase can weaken the value of cyclin D1 overexpression as a diagnostic indicator. We suggest that aggressive breast cancer will involve both (1) overexpression of cyclin D1 and (2) the failure to undergo a compensatory upregulation of cdk inhibitors. The specific aims are designed to test these hypotheses in cell culture models, nude mice, and breast cancer biopsies. DTIC ADB240661: Oncogenic Functions of cdK4 and cdK6Cancer cells often contain disruptions in the transition from GL phase to S phase. The retinoblastoma protein (pRb) is one negative regulator of cellular proliferation. Many breast cancers retain functional pRb and therefore must use other mechanisms to alleviate the tumor-suppressive function of pRb. One common mechanism to circumvent pRb function is amplification of the GL phase cyclin dependent kinases (cdk), cdk4 and cdk6. Cyclin dependent kinase 4 and cdk6 are thought to have redundant functions as pRb regulators, despite an increasing body of evidence suggesting that certain tumor types specifically activate either cdk4 or cdk6. This implies that either the function or the regulation of these kinases may be different in different cell types. Functional inactivation or reduction of this pathway is a common event found in many types of human tumors. To test how the Rb pathway interacts with other cellular pathways in tumor suppression, we characterized mice with combined mutations in the CDK inhibitor p18 (sub Ink4c) and the lipid phosphatase Pten, which regulates cell growth and survival. DTIC ADA474451: Mechanism of Antineoplastic Action of Bisperoxovanadium CompoundThis work describes studies into the mechanism of action of bisperoxovanadium (bpVs) compounds and into the basic biology and regulation of Cdc25A phosphatase. The bpVs cause phase-specific cell cycle arrest (G1/S), dose-dependent inhibition of Cdk activity, and persistent Rb hypophosphorylation upon release from serum starvation, consistent with Cdc25A inhibition. DTIC ADA382749: Resistance to Tamoxifen: A Consequence of Altered p27Kipl Regulation During Breast Cancer ProgressionThis grant addresses the molecular mechanisms of resistance to the anti-estrogen, Tamoxifen, in breast cancers. Both estrogens and antiestrogens influence the cell cycle during the GI phase. In breast tumors, loss of the cdk inhibitor, p27, is associated with a poor prognosis and with steroid resistance. We postulate that altered p27 degradation in breast cancer may contribute to resistance to antiestrogen therapy. In the last year, we have assayed cell cycle effects of estradiol in the ER+ breast cancer cell line, MCF-7. MCF-7 arrests in G1 upon removal of estradiol or on addition of Tamoxifen. DTIC ADA386459: Action of the p53 Effector, p21, on its Targets: Cyclin-CDK & PCNAOur aim is to dissect the interactions of p21 (a downstream effector of the tumor suppressor protein p53) with its targets, cyclin-cdks and PCNA. In year 2 we have focused on the cyclin-cdks. We have quantitated the contribution of the cyclin-cdks binding Cy motif (on cdk substrates) to their interaction with the cyclin-cdks. We find that a Cy motif improves the Km of a substrate by 5OO-1000 fold without any effect on the Vmax of the peptide or the Km of ATP. Such a large contribution of the Cy motif to substrate recognition explains why a peptide based on the Cy motif of p21 inhibits phosphorylation by cdk. A small chemical that mimics the structure of the Cy motif would be a specific inhibitor of cdks and suppress breast cancer cell growth. Towards this end, site directed mutagenesis has been used to generate a library of mutants in the Cy motif of p21. The influence of negative training set size on machine learning-based virtual screening.This article is from Journal of Cheminformatics , volume 6 . Abstract Background: The paper presents a thorough analysis of the influence of the number of negative training examples on the performance of machine learning methods. Results: The impact of this rather neglected aspect of machine learning methods application was examined for sets containing a fixed number of positive and a varying number of negative examples randomly selected from the ZINC database. An increase in the ratio of positive to negative training instances was found to greatly influence most of the investigated evaluating parameters of ML methods in simulated virtual screening experiments. In a majority of cases, substantial increases in precision and MCC were observed in conjunction with some decreases in hit recall. The analysis of dynamics of those variations let us recommend an optimal composition of training data. DTIC ADA410428: Development of Inhibitors That Selectively Disrupt Substrate Recognition by Cyclin-Dependent KinasesUpregulation of cyclin/cdk activity and the resulting deregulation of the cell cycle is a common feature in the malignant transformation of breast epithelial cells and thus makes cyclin/cdks an attractive target for drug design. The long-term goal of our work is to develop inhibitors which inhibit cyclin/cdk activity by disrupting the interaction between cyclins and their substrates, an association that requires a sequence motif in the substrate termed a Cy motif. Cy or RXL motifs are general purpose motifs for the interaction of cellular factors with cyclins. Recent work in our laboratory has shown that these motifs are critical determinants of both substrate recognition and specificity and function by targeting molecules to particular cyclin/cdk complexes. DTIC ADA443026: Radiation Sensitization in Breast Cancer via Targeting Survivin ExpressionWe proposed to determine whether overexpression- of surviving results in radio resistance and the possible mechanisms; whether irradiation down regulates p34(CDC2) and its mechanism in vascular endothelium and whether CDK (cyclin dependent kinase) inhibitors sensitize it to radiation injury; the mechanism of surviving- deregulation in breast cancer and whether inhibition of surviving or its regulator, p34(CDC2) abolishes radio resistance. We found that overexpression of surviving leads to radiation resistance and CDK inhibitors result in radiosensitization. We also found that deregulation of surviving in breast cancer is mediated by Stat3 (Signal transducer and activator of transcription). Co-inhibition of surviving and Stat3 results in significantly increased sensitization of breast cancer. In the next two years, we will determine the biological significance of combining surviving inhibitors or CDK inhibitors with radiotherapy in xenograft models of breast cancer. DTIC ADA438990: Activation of P13K/PKB Signaling in Breast Cancer may Inhibit TGFB-Induced G1 Arrest through Changes in p27 FunctionTGF-Beta1 plays a pivotal role in maintaining homeostasis of normal tissues including mammary epithelial cell growth, in which TGF-Beta1 induces cell cycle arrest through activating cdk inhibitors including p15(exp INK4B) and p27(expKiP1). Loss of p27(exp KiP1), seminally described in breast cancers, has been found in a plethora of human malignancies. The Slingerland (my mentor) lab found that p27 is subject to complex post-translational regulation, e.g. phosphorylation. To elucidate the mechanisms underlying TGF-Beta resistance in breast cancer cells, this proposal set out to address the hypothesis that changes in phosphorylation serve to switch the cdk inhibitor p27 from an active state that binds avidly to cyclin E/cdk2 in TGF-beta arrest and in G0, to an inactive state in late G1 and mitogenic activation of the P13K/PKB pathways leads to phosphorylation of p27, reducing its affinity for cyclin E/cdk2 and abrogating its inhibitory function. Re-thinking cell cycle regulators: the cross-talk with metabolism.This article is from Frontiers in Oncology , volume 3 . Abstract Analysis of genetically engineered mice deficient in cell cycle regulators, including E2F1, cdk4, and pRB, showed that the major phenotypes are metabolic perturbations. These key cell cycle regulators contribute to lipid synthesis, glucose production, insulin secretion, and glycolytic metabolism. It has been shown that deregulation of these pathways can lead to metabolic perturbations and related metabolic diseases, such as obesity and type II diabetes. The cyclin–cdk–Rb–E2F1 pathway regulates adipogenesis in addition to its well-described roles in cell cycle regulation and cancer. It was also shown that E2F1 directly participates in the regulation of pancreatic growth and function. Similarly, cyclin D3, cdk4, and cdk9 are also adipogenic factors with strong effects on whole organism metabolism. Histone deacetylase (HDAC) inhibitors are emerging as an exciting new class of potential anti-cancer agents. In recent years, a number of structurally diverse HDAC inhibitors have been identified and these HDAC inhibitors induce growth arrest, differentiation and/or apoptosis of cancer cells in vitro and in vivo. However, the underlying molecular mechanisms remain unclear. This study aimed at investigating the anti-tumor activity of various HDAC inhibitors, IN-2001, using T47D human breast cancer cells. Moreover, the possible mechanism by which HDAC inhibitors exhibit anti-tumor activity was also explored. DTIC ADA392349: Action of the p53 Effector, p21, on its Targets: Cyclin-cdk and PCNACy or RXL motifs have been previously shown to be cyclin binding motifs found in a wide range of cyclin-cdk interacting proteins. For both cyclin A/cdk2 and cyclin E/cdk2, the presence of a Cy motif decreased the Km(sup peptide! 75 to 120-fold while the kcat remained unchanged. Changes in the length of the linker between the Cy motif and the phosphoacceptor serine suggest that both sites are engaged simultaneously to the cyclin and the cdk, respectively. PS100, a peptide containing a Cy motif, acts as a competitive inhibitor of cyclin/cdk complexes with a 15-fold lower Ki for cyclin E/cdk2 than for cyclin A/cdk2. These results provide kinetic proof that a Cy motif located at a minimal distance from the SPXK is essential for optimal phosphorylation by cdks and suggest that small chemicals that mimic the Cy motif would be specific inhibitors of substrate recognition by cyclin-dependent kinases.
