| Are phylogenetic trees suitable for chemogenomics analyses of bioactivity data sets: the importance of shared active compounds and choosing a suitable data embedding method, as exemplified on Kinases. | This article is from Journal of Cheminformatics , volume 5 . Abstract Background: ‘Phylogenetic trees’ are commonly used for the analysis of chemogenomics datasets and to relate protein targets to each other, based on the (shared) bioactivities of their ligands. However, no real assessment as to the suitability of this representation has been performed yet in this area. We aimed to address this shortcoming in the current work, as exemplified by a kinase data set, given the importance of kinases in many diseases as well as the availability of large-scale datasets for analysis. In this work, we analyzed a dataset comprising 157 compounds, which have been tested at concentrations of 1 μM and 10 μM against a panel of 225 human protein kinases in full-matrix experiments, aiming to explain kinase promiscuity and selectivity against inhibitors. Compounds were described by chemical features, which were used to represent kinases (i.e. each kinase had an active set of features and an ina; | 2013 | 2014-10-28T15:40:11Z |

| Identification of Genes Interacting with rnt-1 Through Large-Scale RNAi Screening in Caenorhabditis elegans. | This article is from G3: Genes|Genomes|Genetics , volume 3 . Abstract Although many critical roles of the RUNX family proteins have already been identified, little attention has been given to how these proteins interact with other factors. Elucidating RUNX protein interactions will help extend our understanding of their roles in normal development and tumorigenesis. In this study, we performed large-scale RNAi screening to identify genes that genetically interact with rnt-1, the sole homolog of RUNX protein in the nematode Caenorhabditis elegans. To this end, we took advantage of the fact that C. elegans can survive a severe loss of RNT-1 function with only mild phenotypes, and we looked for genes that caused a synthetic phenotype in the rnt-1 mutant background. We identified seven genes, three of which (cdk-8, cic-1, and sur-2) are involved in transcription, two of which (pgp-2 and cct-5) are involved in stress response, and two of which (D2045.7 and W09D10.4) are involved in signalin; | 2013 | 2014-10-28T00:42:20Z |

| Enumerating (2+2)-free posets by the number of minimal elements and other statistics | An unlabeled poset is said to be (2+2)-free if it does not contain an induced subposet that is isomorphic to 2+2, the union of two disjoint 2-element chains. Let $p_n$ denote the number of (2+2)-free posets of size $n$. In a recent paper, Bousquet-M\'elou et al.\cite{BCDK} found, using so called ascent sequences, the generating function for the number of (2+2)-free posets of size $n$: $P(t)=\sum_{n \geq 0} p_n t^n = \sum_{n\geq 0} \prod_{i=1}^{n} (1-(1-t)^i)$. We extend this result in two ways. First, we find the generating function for (2+2)-free posets when four statistics are taken into account, one of which is the number of minimal elements in a poset. Second, we show that if $p_{n,k}$ equals the number of (2+2)-free posets of size $n$ with $k$ minimal elements, then $P(t,z)=\sum_{n,k \geq 0} p_{n,k} t^n z^k = 1+ \sum_{n \geq 0} \frac{zt}{(1-zt)^{n+1}} \prod_{i=1}^n (1-(1-t)^i)$. The second result cannot be derived from the first one by a substitution. On the other hand, $P(t)$ can; | 2010 | 2013-09-22T22:41:21Z |

| DTIC ADA443026: Radiation Sensitization in Breast Cancer via Targeting Survivin Expression | We proposed to determine whether overexpression- of surviving results in radio resistance and the possible mechanisms; whether irradiation down regulates p34(CDC2) and its mechanism in vascular endothelium and whether CDK (cyclin dependent kinase) inhibitors sensitize it to radiation injury; the mechanism of surviving- deregulation in breast cancer and whether inhibition of surviving or its regulator, p34(CDC2) abolishes radio resistance. We found that overexpression of surviving leads to radiation resistance and CDK inhibitors result in radiosensitization. We also found that deregulation of surviving in breast cancer is mediated by Stat3 (Signal transducer and activator of transcription). Co-inhibition of surviving and Stat3 results in significantly increased sensitization of breast cancer. In the next two years, we will determine the biological significance of combining surviving inhibitors or CDK inhibitors with radiotherapy in xenograft models of breast cancer. | DTIC ADA410428: Development of Inhibitors That Selectively Disrupt Substrate Recognition by Cyclin-Dependent Kinases | Upregulation of cyclin/cdk activity and the resulting deregulation of the cell cycle is a common feature in the malignant transformation of breast epithelial cells and thus makes cyclin/cdks an attractive target for drug design. The long-term goal of our work is to develop inhibitors which inhibit cyclin/cdk activity by disrupting the interaction between cyclins and their substrates, an association that requires a sequence motif in the substrate termed a Cy motif. Cy or RXL motifs are general purpose motifs for the interaction of cellular factors with cyclins. Recent work in our laboratory has shown that these motifs are critical determinants of both substrate recognition and specificity and function by targeting molecules to particular cyclin/cdk complexes. During the first year of grant support, we have made significant advancements into understanding substrate recognition by cyclin-dependent kinases. | Canonical Non-Homologous End Joining in Mitosis Induces Genome Instability and Is Suppressed by M-phase-Specific Phosphorylation of XRCC4. | This article is from PLoS Genetics , volume 10 . Abstract DNA double-strand breaks (DSBs) can be repaired by one of two major pathways—non-homologous end-joining (NHEJ) and homologous recombination (HR)—depending on whether cells are in G1 or S/G2 phase, respectively. However, the mechanisms of DSB repair during M phase remain largely unclear. In this study, we demonstrate that transient treatment of M-phase cells with the chemotherapeutic topoisomerase inhibitor etoposide induced DSBs that were often associated with anaphase bridge formation and genome instability such as dicentric chromosomes. Although most of the DSBs were carried over into the next G1 phase, some were repaired during M phase. Both NHEJ and HR, in particular NHEJ, promoted anaphase-bridge formation, suggesting that these repair pathways can induce genome instability during M phase. On the other hand, C-terminal-binding protein interacting protein (CtIP) suppressed anaphase bridge formation, implying that CtIP fu; | 2014 | 2014-10-06T07:32:29Z |

| DTIC ADA429736: TGF-Beta Resistance in Breast Cancer | Transforming growth factor-Beta (TGF-Beta) potently inhibits cell proliferation by causing cell cycle arrest at the Gl phase. Smad proteins mediate the TGF-Beta antiproliferative responses by regulating the expression of several cell cycle components. We have recently discovered that Smad3, a key Smad protein for the TGF-Beta antiproliferative responses, is a major physiological substrate for cyclin-dependent kinases CDK4 and cDK2. Except for the Rb family members, Smad3 is the only cDK4 substrate demonstrated so far. CDK phosphorylation of Smad3 inhibits its transcriptional activity and antiproliferative function. Since cyclin Dl that activates CDK4 and the related cDK6 is amplified or overexpressed in a high percentage of human breast cancers, we examined whether Smad3 is highly phosphorylated by CDK in breast cancers. Using primary human breast cancer tissue microarrays and a phosphopeptide antibody against a CDK phosphorylation site in Smad3, we have found that overexpression of cy; | 2004 | 2018-05-22T14:32:34Z |
