| Are phylogenetic trees suitable for chemogenomics analyses of bioactivity data sets: the importance of shared active compounds and choosing a suitable data embedding method, as exemplified on Kinases. | This article is from Journal of Cheminformatics , volume 5 . Abstract Background: ‘Phylogenetic trees’ are commonly used for the analysis of chemogenomics datasets and to relate protein targets to each other, based on the (shared) bioactivities of their ligands. However, no real assessment as to the suitability of this representation has been performed yet in this area. We aimed to address this shortcoming in the current work, as exemplified by a kinase data set, given the importance of kinases in many diseases as well as the availability of large-scale datasets for analysis. In this work, we analyzed a dataset comprising 157 compounds, which have been tested at concentrations of 1 μM and 10 μM against a panel of 225 human protein kinases in full-matrix experiments, aiming to explain kinase promiscuity and selectivity against inhibitors. Compounds were described by chemical features, which were used to represent kinases (i.e. each kinase had an active set of features and an ina; | 2013 | 2014-10-28T15:40:11Z |
| An Antioxidant Extract of Tropical Lichen,Parmotrema reticulatum, Induces Cell Cycle Arrest and Apoptosis in Breast Carcinoma Cell Line MCF-7. | This article is from PLoS ONE , volume 8 . Abstract This report highlights the phytochemical analysis, antioxidant potential and anticancer activity against breast carcinoma of 70% methanolic extract of lichen, Parmotrema reticulatum (PRME). Phytochemical analysis of PRME confirms the presence of various phytoconstituents like alkaloids, carbohydrates, flavonoids, glycosides, phenols, saponins, tannins, anthraquinones, and ascorbic acid; among which alkaloids, phenols and flavonoids are found in abundant amount. High performance liquid chromatography (HPLC) analysis of PRME revealed the presence of catechin, purpurin, tannic acid and reserpine. Antioxidant activity was evaluated by nine separate methods. PRME showed excellent hydroxyl and hypochlorous radical scavenging as well as moderate DPPH, superoxide, singlet oxygen, nitric oxide and peroxynitrite scavenging activity. | Zds1 regulates PP2ACdc55 activity and Cdc14 activation during mitotic exit through its Zds_C motif. | This article is from Journal of Cell Science , volume 125 . Abstract At anaphase onset, highly active mitotic cyclin-dependent kinase (Cdk) is inactivated to promote exit from mitosis and completion of cytokinesis. The budding yeast Cdc14p phosphatase is a key mitotic regulator that counteracts cyclin-dependent kinase (Cdk) activity during mitotic exit. Separase, together with Zds1p, promotes the downregulation of the protein phosphatase 2A in conjunction with its Cdc55p regulatory subunit (PP2ACdc55) in early anaphase, enabling accumulation of phosphorylated forms of Net1p and release of Cdc14p from the nucleolus. Here we show that the C-terminal domain of Zds1p, called the Zds_C motif, is required for Zds1-induced release of Cdc14p, and the N-terminal domain of the protein might be involved in regulating this activity. More interestingly, Zds1p physically interacts with Cdc55p, and regulates its localization through the Zds_C motif. Nevertheless, expression of the Zds_C motif at endo; | 2012 | 2014-10-28T00:57:58Z |
| Fangchinoline induces G0/G1 arrest by modulating the expression of CDKN1A and CCND2 in K562 human chronic myelogenous leukemia cells. | This article is from Experimental and Therapeutic Medicine , volume 5 . Abstract Chronic myeloid leukemia (CML) is a hematopoietic stem cell disease caused by the oncoprotein BCR-ABL, which exhibits a constitutive tyrosine kinase activity. Imatinib mesylate (IM), an inhibitor of the tyrosine kinase activity of BCR-ABL, has been used as a first-line therapy for CML. However, IM is less effective in the accelerated phase and blastic phases of CML and certain patients develop IM resistance due to the mutation and amplification of the BCR-ABL gene. Fangchinoline, an important chemical constituent from the dried roots of Stephaniae tetrandrae S. Moore, exhibits significant antitumor activity in various types of cancers, including breast, prostate and hepatocellular carcinoma. However, the effects and the underlying mechanisms of fangchinoline in CML remain unclear. In the present study, we identified that fangchinoline inhibits cell proliferation in a dose- and time-dependent manner in K562; | 2013 | 2014-10-29T06:42:29Z |

| [CDK 017] NSF File | Californian badass TristEndo is a Famitrackin’ motherfucker – and this album is CDK’s first all NSF release! A very rock influenced release, it’s a surefire way to get your fists pumping, and TristEndo doesn’t even need to resort to excessive unce! I’m especially loving the song ‘Destination’ – TristEndo is an artist to look out for in 2008/2009! There are two downloads, one with the MP3s and NSFs of the album, and a NSF only version! For those not in the know, a NSF (or NES Sound File) file is a chiptune only file, which (even though it has a tiny size) is less compressed than the mp3! So download a NSF player (I recommend VirtuaNSF (go to “Other program / data”) , whack this in and enjoy!) Or you could, y’know, just put the mp3s in your media player and enjoy them that way. | 2008 | 2019-12-06T23:51:18Z |

| DTIC ADA303157: Role of Changes in the Expression of Cyclins and Retinoblastoma Protein in the Development of Breast Cancer. | In the initial year of the grant, we have carried out the bulk of the studies to characterize breast cancer cell lines with respect to overexpression of cyclin Dl protein and the presence of Rb (retinoblastoma) protein (Specific Aim No. 1). In addition, we have begun examination of surgically obtained breast cancer tissue samples for cyclin Dl protein overexpression and Rb protein content (Specific Aim No. 6). Since the original grant proposal was submitted, advances in our understanding of cell cycle regulation, and in particular advances in our understanding of the importance of defects in cell cycle regulation to the development of cancer, have proceeded at a rapid pace( )( ). In order to incorporate these advances into our investigation of cell cycle regulatory defects in breast cancer, we have expanded and reoriented some aspects of our approach. | Identification of Genes Interacting with rnt-1 Through Large-Scale RNAi Screening in Caenorhabditis elegans. | This article is from G3: Genes|Genomes|Genetics , volume 3 . Abstract Although many critical roles of the RUNX family proteins have already been identified, little attention has been given to how these proteins interact with other factors. Elucidating RUNX protein interactions will help extend our understanding of their roles in normal development and tumorigenesis. In this study, we performed large-scale RNAi screening to identify genes that genetically interact with rnt-1, the sole homolog of RUNX protein in the nematode Caenorhabditis elegans. To this end, we took advantage of the fact that C. elegans can survive a severe loss of RNT-1 function with only mild phenotypes, and we looked for genes that caused a synthetic phenotype in the rnt-1 mutant background. We identified seven genes, three of which (cdk-8, cic-1, and sur-2) are involved in transcription, two of which (pgp-2 and cct-5) are involved in stress response, and two of which (D2045.7 and W09D10.4) are involved in signalin; | 2013 | 2014-10-28T00:42:20Z |
