| Novel structural features of CDK inhibition revealed by an ab initio computational method combined with dynamic simulations | The rational development of specific inhibitors for the ~500 protein kinases encoded in the human genome is impeded by a poor understanding of the structural basis for the activity and selectivity of small molecules that compete for ATP binding. Combining classical dynamic simulations with a novel ab initio computational approach linear-scalable to molecular interactions involving thousands of atoms, we have investigated the binding of five distinct inhibitors to the cyclin-dependent kinase CDK2. We report here that polarization and dynamic hydrogen bonding effects, so far undetected by crystallography, affect both their activity and selectivity. Specifically, we explored the multifactorial nature of the interaction a growth factor (TGFalpha, which is commonly expressed both in benign and malignant proliferative disease of the human breast) and an oncogene (c-myc, whose gene is amplified and whose protein is inappropriately expressed in 20-30% of human breast tumors. Using a transgenic mouse model we observed that co-expression of these two genes was remarkably synergistic for onset and progression of cell survival and proliferation. While mye induced both p53 and bax death-promoting genes, TCFalpha promoted cell survival by inducing Bc1XL. In terms of the cell cycle, mye shortened G1 by modulating cyc1lin E, p27, and cdc25A, which activated cdk-2 and inactivated Rb. Abstract Purpose: To investigate the anti-tumor effect of capsaicin on human pharyngeal squamous carcinoma cells (FaDu). Materials and Methods: The expression of apoptosis/cell cycle-related proteins (or genes) was examined by reverse transcriptase-polymerase chain reaction, western blotting and ELISA methods, while the apoptotic cell population, cell morphology and DNA fragmentation levels were assessed using flow cytometry, fluorescence microscopy and agarose gel electrophoresis. Results: Capsaicin was found to inhibit the growth and proliferation of FaDu cells in a dose- and time-dependent manner. Apoptotic cell death was confirmed by observing increases in nuclear condensation, nuclear DNA fragmentation and sub-G1 DNA content.
